Real and Barcelona are believed to be involved in a transfer tug of war for Fernandes who only United in January.
The Sun claim the Portuguese midfielder was unhappy after being dragged off at half-time during his side's crushing 6-1 defeat to Tottenham.
Both La Liga clubs are keeping tabs on his situation ahead of potentially tabling an official bid next summer.
Fernandes joined The Red Devils in January and inspired his team to a Champions League place last season.
He proved to be an incredible signing, weighing in with goals and assists following his £47 million transfer from Sporting CP.
The 26-year-old scored 12 goals for United in all competitions and already has two goals to his name this season.
However, he has denied that he has fallen out with the United manager.
"There's been a lot of speculation about that," Fernandes told Sport TV.
"First it was a discussion with teammates, as it did not stick, it was a discussion with only one teammate [Victor Lindelof], as it did not stick now, it is the discussion with Solskjaer.
"I believe it is a way to destabilise the group. What was said is in no way true.
"I was replaced at half-time, it is true, by technical option. The coach told me that the game was almost over and that we would have a lot of games ahead of us.
"Got it. I was not satisfied but said nothing that could harm the group."
