The American superstar, 31, was on the cover of FIFA 16 alongside Barcelona captain Messi in the US.
Just like many other footballers, coaches and pundits, Morgan was asked for her verdict on the Barca talisman and the Juventus superstar.
"I would have to say Messi," the US co-captain said.
"He's just so much better... He's a level higher than any other player I watch.
"He's a really exciting player to watch."
Morgan, who had her first child in May, helped fire her national side to their record fourth Women's World Cup title last summer.
But the World Cup-winning star came under heavy criticism in the tournament for her 'teacup' celebration in the US' 2-1 win against England in the semi-finals.
However, Morgan slammed the double standards in the sport and questioned why the same standards weren't upheld with Ronaldo and Diego Simeone's 'cojones' celebration.
"You see men celebrating all around the world in big tournaments, grabbing their sacks or whatever it is," the Tottenham forward said.
"And when I look at sipping a cup of tea, I'm a little taken aback... You have to laugh about it, to see all the criticism."
Morgan took to Instagram and shared a photo of Charlie Elena Carrasco, who "made her grand entrance into the world" on 7th May.
She wrote in a post to her 9.2m followers: "At 1130am on May 7 weighing 8lbs5oz, Charlie Elena Carrasco made her grand entrance into the world.
"She made us wait longer than expected, but I should have known she would do it her way and her way only. My super moon baby."
