The 22-year-old picked up the ball in midfield and rampaged past three players - including a filthy nutmeg on fellow Frenchman Samuel Umtiti - before slotting past Marc-Andre ter Stegen.
Rakitic would then add the second to give Ronald Koeman's side a huge task on March 3.
"It's a very tough punishment," Koeman said per The Independent.
"We should have got a better result, we had a lot of chances and played well but leave here with a bad result.
"It did not reflect what we saw on the pitch."
